Every overland itinerary is private: your vehicle, your driver-guide, your pace. There are no fixed weekly departures to wait for — tours start on the date you choose, subject to hotel and Wae Rebo availability in July and August.
Choosing between them is simpler than it looks. If your total time in Indonesia is a week, take the 5-day route and fly out of Ende. If Flores is the trip itself, the 6-day crossing is the version we would book for our own families — it is the shortest itinerary that never spends two consecutive nights in a vehicle-heavy day. Add the seventh day only if the Wae Rebo trek is realistic for everyone in your group; it is a genuine mountain walk, not a photo stop. And if Komodo National Park is on your list at all, do it as a combo rather than a separate booking — one operator, one handover, one point of responsibility.

The essentials, one way, without back-tracking. Day 1 climbs from Labuan Bajo to Ruteng (about 130 km, four hours) via the spider-web rice fields of Cancar. Day 2 continues to Bajawa with a stop at Bena traditional village beneath Mount Inerie. Day 3 runs the south coast road to Ende and up to Moni, the village at the foot of Kelimutu, with a soak at the Mangeruda hot springs on the way out of Bajawa. Day 4 starts before dawn for the Kelimutu sunrise over the three-coloured crater lakes, then returns to Ende. Day 5 you fly out of Ende or Maumere — no need to retrace 500 km of road. What six days buys you over five is margin: time to walk Bena properly instead of photographing it from the gate, a full boat day at Riung instead of a viewpoint stop, and a second chance at Kelimutu if dawn clouds over — the single most common regret of travellers who rushed the route. Overnights run Ruteng → Bajawa → Riung → Moni → Maumere, and the final morning is deliberately left loose for the flight out.
The 6-day route plus the island’s cultural summit. Days 1–2 are the Wae Rebo circuit: drive the coast road to Denge, trek roughly two to four hours into the cloud forest, sleep in one of the seven cone-shaped mbaru niang houses, and descend the next morning to continue to Ruteng. Days 3–7 then follow the Trans-Flores pattern — Bajawa, Riung, Ende, the Kelimutu sunrise and arrival in Maumere. Wae Rebo runs on our published 2D1N rate of IDR 3,000,000, which covers the two-day arrangement around the trek; village donation and local porter are listed separately on your quote. This is the itinerary to choose if traditional culture, not just landscape, is why you are coming to Flores. Bring a headlamp, a light rain layer even in the dry season, and shoes you trust on wet stone; everything else the village and your guide provide.
The most-booked format. You begin on the water: a 3D2N sailing through Komodo National Park — Padar, Komodo Island, Pink Beach and Manta Point — either in a private cabin on a shared open trip from USD 300 per person, or on a whole boat of your own. The morning the boat returns to Labuan Bajo, your driver-guide is waiting at the harbour and the overland journey begins. Two practical notes from a thousand handovers. First, schedule one buffer night in Labuan Bajo between boat and road — boats occasionally return late in rough weather, and the buffer keeps your overland day one intact. Second, leave your main luggage with our Labuan Bajo office during the sailing and travel the boat with a soft bag; the vehicle carries everything from day one of the drive.
The same combination, reversed — and in our view the better narrative arc. Fly into Maumere, drive west across the island with the crowds thinning behind you, and let the trip crescendo: Kelimutu’s lakes mid-journey, then Komodo National Park as the finale. For the sea section you can join a shared departure, take a Komodo liveaboard for divers, book a private yacht charter for a group, or step aboard a luxury phinisi for the full traditional-schooner experience. Ending at sea also solves the flight problem elegantly: Labuan Bajo has the island’s best onward connections to Bali and Jakarta, so you finish the trip at the island’s best-connected airport instead of doubling back for it. Guests who fear the westbound direction means “driving away from the highlights” have it backwards — the land builds from quiet Lio country to dramatic Manggarai ridges, and then the dragons still await.
Most searches for a Flores boat trip are really searches for Komodo National Park, which sits off the island’s western tip and is reached by boat from Labuan Bajo. But Flores also has one genuine boat day of its own on the north coast — Riung — and knowing which is which saves you from booking the wrong product.
The Riung 17 Islands boat trip is the overland traveller’s sea day. From Riung harbour a local boat threads the small islands of the 17 Islands Marine Park: quiet white-sand beaches, easy snorkeling over shallow reefs, and the mangrove island of Ontoloe, where a colony of flying foxes fills the sky when disturbed from their roosts. It is included as a full day inside our 6- and 7-day overland packages and cannot honestly be compared to Komodo — it is smaller, emptier and slower, and that is its charm.

A simple rule of thumb for choosing: if your priority is reefs, mantas and dragons, book the sea product first and treat the road as the extension. If your priority is villages, volcanoes and the feeling of crossing an island end to end, book the overland first and add the boat as the finale. The Trans-Flores Highway is the island’s single sealed artery, roughly 660 km of switchbacks between Labuan Bajo and Maumere. Distances look short on a map; the mountains disagree — plan on an average speed of about 35 km/h and one leg per day.

A worked example makes the honesty of this model concrete. The vehicle line of a 6-day crossing is simple arithmetic: 6 days × IDR 1,500,000 = IDR 9,000,000 for the Innova and driver-guide across the entire island — for a party of four, under IDR 2,300,000 per person for a fully private car and guide. Hotels are then quoted at the class you actually want rather than the class a bundler pre-decided, and the park tickets are passed through at the official rate. Nothing on your quote is a rounded “package price” hiding a margin you cannot see.

The dry season from April to October is the best time for a Flores tour: reliable roads, clear dawns at Kelimutu and calm seas for the Riung and Komodo boat days. July and August are peak — book Wae Rebo and Moni hotels well ahead in those months.
The rainy months, November to March, do not close the island, but landslides can add delays on the south coast road, and the Wae Rebo trail is far less pleasant in rain. Shoulder weeks in April–May and September–October are the sweet spot: dry-season conditions with the green still on the rice terraces — April and May in particular show Cancar’s spider-web fields at their most vivid, while September usually pairs clear Kelimutu dawns with quieter trails at Wae Rebo. If your dates are fixed in the rainy months, the trip still runs; we simply build an extra half-day of slack into the south coast legs and hold the Riung boat day flexible.
